I'm going to make this brief, let me know what you guys think. What suggestions could work...Which ones wouldn't...Which ones need further thought. - Randomized events in the environment ( I.E. Tailed beasts spawning ) that players would have to confront or adverse consequences would fall upon the village for a specific amount of time.
- Village takeovers/wars. Villages should have the ability to wage war on other villages in hopes of taking part or all of their village or perhaps resources of some sort from the foreign village. This will ensure that even after capping, you will have to stay on your toes. Will also give the kage a solid role.
- No more ohko jutsus. Fights should be won based off skill. Either increase health or decrease damage done by some jutsus.
- Other people should be able to free others from hand binding genjutsus with kai.
- Elemental weaknesses similar to the show. Doton users would be at a disadvantage against ration users, etc.
*- The ability to challenge people 1v1 in an arena with programmed tourney rules.
- Items earned in game such as gear or ninja equipment that could increase/decrease damage caused or taken. Also, items that could grant special abilities to the user.

I should note that Lemoni seems to be working out a blanket solution to your third and fourth suggestions, sort of.
Elemental Weaknesses, Automated Events, and the Village Wars would be a great idea when Sefi gets a hand on how he wants to work his coding versus what's already in place; though I should mention I brought up a suggestion including Village Wars as a type of pvp-leveling method in another topic, fairly detailed post.
Items I am iffy on, since a lot of peeps seem to want NTFB to remain somewhat simple, and items that give special boosts/effects/jutsu seem to go against that simplicity.

Cant have village take overs. the playerbase is too small and seems to be shrinking slightly. and even with the current fanbase, the villages are uneven. stone rain,waterfall would be lucky if they have 3 villagers. and even less once those people become jonin
i don't care for ohko jutsu but let people use what they wish.
as shown in the anime you can break gen by pain. kisame bite his tongue, shikamru broke his finger and kurenai bite her lip and broke tree gen. gen reversal shouldn't be uchiha exclusive and there should be a self damage inflict verb that deals 5% health on use or so
dont see how that would work with the tpe of jutsu the game has. its not like there is a clash system
1v1 arena is standard
no they shouldn't, people already have advantages in these matches. whether it be early clan advantage, unfair tactics or just no life leveling. they don't need more advantages.(are you referring to all items, admin items, regular items or tourney items) "Not only am I better looking, Im just plain better"

Village takeovers would in fact work. It would also cause the smaller villages to form alliances with larger ones. This happens in actual life, small nations exist, and form alliances so that they are not taken over. The playerbase shrinking is a matter of opinion, and with something ongoing such as v-wars/takeovers, it will extend the playability of wipes.
If we allowed players to use what they wished, every player would have hidden shit. The game needs balance, ohko's do not support that cause.
Elemental weaknesses could be in several forms. Super effective or Not effective damage based on the user and victims affinity. This is simply an example, it seems something of this nature is already in the works.
1v1 in an arena would make it easier for players to challenge each other as well as force them into tourney rules. The most interesting game I've played had this function and it was highly successful.
If you had read my suggestion carefully, you would notice I mentioned items that reduced damage as well, and the items would be available to all players through different means, not just leveling.

I don't think village take overs could work due to the unevenness in village. People are just all going to one populated village. We would have to add some way in making villages even.
Would be cool if everyone learned a move call genjutsu punch that did 0 damage to player but knocked them out of gen.
Elemental weaknesses would only work in clashes between two elements. Such has if a fuuton element clashed with a fire element it would only boost the damage of the initial katon. Or Doton deactivated by Raiton. We still need a system to increase the usage in ninjutsu to reduce the cool down/effectiveness and chakra cost of plenty of jutsus. This is also why I am working on it in my suggestion.

Ninjutsu, yeah, definitely a problem. Think the elements need a rework so each one has a defined purpose and way of working. Also need to revamp a lot of the jutsu within the element, and add some of the later arc ones like Burning Ash or Mobile Fortress. The elements in general need less of a reliance on Affinity, and more of a reliance on how you train/use techniques. Maybe make Affinity instead provide bonuses to using that element. Such as adding damage or additional effects if you've got the Affinity. Village imbalance is partially because of clans. Maybe make all clans spread across all villages, and add specific NPCs to Sound and Leaf to solve the problem of stuff like Leaf Medic vs Sound Medic. Also villages should have a member cap and perks based on a Village Level which is increased in various ways, default cap for each be like 20~25 members. Villages like Leaf, Mist, and Sound will fill up fast most likely, resulting in peeps having to join the other villages. Another problem that causes village imbalance is the difference in training areas. Might wanna expand the training area of each village's logs quite a bit to be on par w/ Leaf and Waterfall who have a good deal of logs, but use them up too fast due to the sheer number. I think Gen needs an entire system overhaul; while a non-clan Genjutsu Specialist gets Kai which can target self of others, and gens deal Chakra Damage. The Gen user can mix with other fighting styles to deal HP damage as well so that they are not totally useless.

This would in fact work, given the community would be willing to blur the lines between the Naruto series and the game in exchange for a more entertaining feature in v-wars/v-takeovers. This would make it so that the kage's would have no choice but to be active as well as the players. Or instead of an outright takeover, the vill that wins the war gets a boost in training(small) for an allotted amount of time similar to a Fairy Tail game I've played. The latter of the comment is just a suggestion, but beating an opposing village in war could result in something of benefit for one and something of a loss for the other. Everyone would have to stay on their toes. I do however want feedback on the pvp arena challenge idea, I've seen it work very well in a game I've played in the past as well. With the addition of Mic's auto jutsu bans in the arenas, it would put a rest to all the crying in ooc all the time and allow players to find out for sure who about that life.

on average the game peaks at what, 60players? there are 8 villages. at least 11 are in mist, 11 in leaf, 10 in sand, 10 in sound, 6 in cloud and the rest are spread out. and thats me being generous with balance. i don't see this war thing working out. also these numbers are before village hoping starts and then you have those who like me, prefer missing or might get booted.
at one point when this game was over run with players, village wars worked. unless you find a legitimate way to keep bodies in villages, you wont have a war system especially when you have a system where to get any elemental raiton jutsu, you have to be a leafy or leave your village, same with fuuton. also you can't keep kages from leaving. how can you do it with the regulars. "Not only am I better looking, Im just plain better"
